On the registration form, there is a field to register your six Pokemon, which are the Pokemon you will use all the way through the tournament. There are countless reasons for this. It insures nobody switches to a hacked pokemon between matches, and besides that, it's just standard for any tournament. We're not playing for an Olympic medal here, it's simply an easy way to have a ton of fun and win a few prizes in the process. As for the order, it gives no significant advantage to you if you change the order of your Pokemon between battles because you don't know which order your opponent will play them in, it's all a matter of preference really.
